As part of the Night Elf campaign you definitely got to fight against and with a lot of Nagas, but you never got to build a Naga army. You were limited to your starting units and what reinforcements you could find.

Yeah nagas had their own units and structures, but they never let you control that part of them. I believe hybrids/XN may work the same way in SC2, with them being playable officially in SC3. Win win for blizz - this way is fans dont like how they look they can change it, and they dont have to balance a 4th race.

What? Dude, were you even paying attention when you played it?

In the last mission of the Night Elf campaign you use two bases - one is Malfurion's Night Elf, the other is Illidan's Naga.

You also had Naga bases in chapters 5 and 6 of the Blood Elf campaign.
