The real questions is, why not give cerebrates weapons.

    Mmm because they already have?
You could say that a Brood it's the eyes, legs and arms of a Cerebrate.
Also the biology of the cerebrates has been stated to be the most similar to that of the original Zerg, why change their biology (big giant worm) when they also need all their focus to control their broods (which act as their weapons) and wouldn't really do much by themselves?

because once the broods get owned they have no defense

The broods aren't supposed to be owned, and even if they are, what kind of "cerebrate-defense" will defeat whatever killed the whole brood?
On top of that, they can be re-incarnated, so why bother?

Before the Dark Templar, the Cerebrates had no reason to boast weapons. I'm guessing it would have taken too long for the Overmind to develop better defenses, and just never got the chance.

The question of how Cerebrates are reborn is interesting. From Fenix we have intimation that his Cerebrate was reborn from its own husk. How can this be? Well, when the UED invaded Char, marines claimed the Sunken Colonies continued to regrow no matter how much damage they inflicted, because their respective Cerebrates regenerated them with their psionic abilities.

But how would that help? I'm guessing the psi helped the colonies pull more resources from the creep and accelerated the regeneration process. But what would happen if they were nuked? Would the psi simply take that dead matter and recompose it? Is this what happens with some cerebrates?

Another possibility is that Cerebrates are simply respaawned at a hive or by the Overmind.
    Aaand sold.

Spirits do exist in SC world, and are especially prominent amongst the more enlightened Protoss race. The fact that they hold on to a legend/prophecy of a "Twilight Gatherer" means that they do associate spirituality in a more advanced form to beings that have passed on into the Khala for the Khalai Protoss. On the Dark Templar side, I found many insinuations of spirit-connected circumstances/events in the Dark Templar Trilogy. Although, I'm not sure how it works.

Another thing is The Voice from the Void. It is a non-corporeal form that had been trapped for millions of years by the Xel'Naga before being freed by Terran Scientists. The non-corporeal form can be referred to as a Dark Spiritual being that dwells in the energies of the Void.
