I've had many battles go both ways. I'm not saying that hydra counter hellions, and if anything, I'd give the edge to hellions, but I've seen many battles where hydra did very well against hellions.
Who's to say that the terran will micro his hellions but the zerg won't?
Also, again DS, I don't give much value to such theorycrafting because of how differently T and Z make their armies. In most real games it's much easier/faster to get 12 hydra than it is to get 12 hellions.
Regarless, with a good spread and a well designed arc, I've seen my hydra own hellions, despite the fact that hellions ARE a counter to hydra.
What I've been saying from the start is that this engagement is very micro dependant, and that it isn't because you've got hellions and he's got hydra that you should lay back. In fact, I think that the hellion/hydra is much more micro intensive than say... hellion/zergling (for both parties involved). That's how I see it at least.
Of course I'm not arguing that hellions aren't a good option against hydralisks in general.

. I learned the hard way very early in the beta that even a-moving Hellions into Hydras is very good for the Hellions. The only way Hydras will appear to be cost-effective against Hellions is in a small engagement where the Hydras are all spread out and are not very effected by the Hellion's crossfire, or if there are a good number more Hydras than Hellions.
