I think what you are going to find is that Raynor at some point is going to be forced to side with Kerrigan and her swarms. He's going to do this because something much worse is going to invade the Koprulu sector. And Kerrigan is the only one who will be able to stop it.
I have a feeling that's how they will end WOL...Raynor siding with Kerrigan. And I don't think she will infest him and what's left of his crew. It will be a mutual pact.
We've seen hints of this in the extended cut-scene between Raynor and Zeratul.

exactly, but Raynor can because he such a good morale human. He is so strong willed that for a split second he can take control and kills himself and kerrigan! Like a real Activision ending! :P
EDIT: RAYNOR WILL NOT FORM A PACT WITH KERRIGAN! He did that before or did you all forget? If Raynor saw her again he would just shoot her in the brain. Come on! Raynor isn't that dumb to ally himself for Kerrigan.

Probably she won't have a choice, either. After all, if the hybrids are there to kill everything else, that includes the Zerg.
And Raynor doesn't need to side with her, really. According to Zeratul, the only thing he needs to do is spare her life, instead of killing her.
Maybe she needs to do something to keep control of the swarm, but this stops the destruction somehow. For example: the "voice in the void" could be naturally apt to take control of the swarm, and Duran is maybe trying to set it loose.

God damn after watching that cinematic...I can see it now
End of the three trilogies - Final Cinematic
Mission was to reconfigure the Xel Naga machine to prevent a wipe of all protoss/zerg species in the Koprulu sector.
Something goes terribly wrong, counter-attack by the Xel Naga antagonist and his/her/it's forces.
Zeratul with the dark templar forces, Artanis with the remaining unified Protoss Fleet, Kerrigan with the rogue Zerg Brood
Versus
Xel Naga task force + their hybrids + stolen zerg brood with their own makeshift/hybrid xel naga overmind latched with cybernetic infusions to have complete control, etc...
Jim Raynor is the only non Zerg/Protoss, so he is the only one that can enter the perimeter of the Xel Naga machine, so he alone must shut it down.
Last good byes with Kerrigan, Artanis, Zerataul...etc...Kerrigan bawls her eyes out and says she wish it didn't have to end like this to Jimmy...
Game play resumes, you must fend off the attack for 15-30 minutes? During the last 10 minutes or so, typical pure onslaught occurs and you are getting seriously overrun. At around 5 minutes (Which is the real end timer) the mission ends and you're victorious, Jim Raynor is on the giant spiral tower of the machine hiking to the top, and he encounters the Xel Naga leader...
Typical lectures about how a monkey has no business in dealing with the greater nauances of the universe...blah blah...
Cinematics flash back and forth between Raynor and the joint forces...
Kerrigan probably gets mortally wounded or just gets frigging owned?
For some reason I see Zeratul dying, Artanis living, etc..
Raynor beats the Xel Naga leader in a melee or sacrifices himself ultimately to destroy the machine...
And like the World Tree Cinematic in WC3 - we get a generally resolved closure. But wait..Activision wants to milk this...so it has to open the way to StarCraft 3 and Universe of StarCraft MMORPG. Because by the time Legacy of the void comes out, it will be AT LEAST 2013, most likely 2014-2016. Blizzard's next gen MMO will already be out, WoW will have died down, either Universe of Starcraft or World of WarCraft 2 will be in the pipeline.

I don't like it. It sounds like James Raynor gets suddenly cast off from AAA+ Hero to B+ support character.
Sort of like how Arthas just backstabs Mauradin (The dwarf guy) in the WC3 Original Campaign, when he first gets Frost Mourne.
It just would not make sense for Blizzard to suddenly hype up and work so much around Jimmy, he was a B+ character at most in StarCraft1. SC1 was mainly about Kerrigan, Zerataul, Tassadar, and well...face it... DuGalle/Stukov had more impact/face time than Jimmy.
All he did was sit back, cry about how his Bro got owned by Kerrigan and swore vengeance.
But now he's in a powered marine combat suit on the cover of StarCraft 1 ?
If anything, he will be canned in the last of the trilogies in a much more heroic death. Being unable to execute Kerrigan and then getting his head decapitated by her Wing is uhh... a bit too cliche I think...even if he escapes it alive.
Plus there is already a Protoss Mini Campaign in WoL, who says there can't be parts in Legacy of the Void where Artanis,etc meet back up with Raynor?
