If Fenix comes back i see him being part of the Hybrids
He can't be infested, the lore prevents it. We also know that the hybrids will be more or less neutral in SC2 but the way Blizz said it makes it obvious they will be 'good'. personally i think the protoss and hybrids will become 1/a permanent alliance. The protoss have diminished, and the hybrids need to learn
In terms of infestation, i suspect that will happen midway to the end of the game, that way we pick up with that in the 2nd exansion

Your knowledge of the lore seems a bit off. The natural cycle intended by the former Xel'Naga was that the Protoss and Zerg would merge into one race over the course of millenia, becoming the next race of Xel'Naga. When the Zerg overran the previous Xel'Naga, they were no longer able to oversee this. Now, an unknown group is intending to force the fusion early, into the Hybrids. As far as we can tell, the Xel'Naga are not evil or have nefarious schemes. However, the group behind the Hybrid projects does. After Zeratul's conversation with Duran in the secret mission Dark Origin, do you really think the Protoss would be teaming up with the Hybrids or their masters?
In regards to the Protoss infestation issue, yes, as far as we know, the Protoss can't be infested. However, we do know that their exposure to the creep causes them to go insane, so I wouldn't rule out the possibility that in the future, the Zerg might be able to infest Protoss.
With the Overlords issue, I agree with newcomplex. The chain of command that still exists within the Zerg, even without the cerebrates, is intended for the Zerg to function without Kerrigan placing too much unneeded focus in any one place at any given time. Which is also why she may be looking for compatible Terran to infest that will remain intelligent. Not because she needs them, but it will help to make her command over her minions that much more efficient.

The Xel'Naga are probably going to counter whoever Duran is working for, such extensive knowledge and aims implies a potential anti-Xel'Naga race. As such, is it really far-fetched to believe the hybrids will be independent?
Blizzard said they are neutral in SC2 and you encounter them, and they play a role in the story. I dont see them being an evil race, if anything the Zerg and Protoss merging is practically impossible at this point and the Xel'Naga may very well take what Hybrids Duran's made and nurture them.
