MDK (the first one) and the first two Myth games, you'll probably be able to find them only at the bargain bin these days since both came out in the late 90s (MDK can even be downloaded for free on some abandonware sites). All three represent the best of their genre, innovative and genre defining perhaps even today (I'm yet to play anything like Myth, with the same attention to tactics, terrain and the level of the integration of physics into gameplay (and that was 1997!)). All have terrific graphics and art direction (so they look good even today, despite the engines themselves being dated (both by the way cleverly integrate sprites and 3D models in such a way as to make me regret it not being done today, sprites, despite being two dimensional lack that galling polygonality of simple 3D models and both MDK and Myth use them to great effect). And top it all off the music scores in them all (and the writing and voice acting in Myth) are some of the best the industry has to offer.
Besides that, everyone is familiar with Deus Ex and all the praise it is getting is more than well deserved but (in my opinion at least) DX: Invisible War (despite the bad rep it usually gets) offers an even better storyline and experience, so if you shunned that one because someone complained that it has a simplified ammunition system or is too short (or any other such ridiculously minute and obsessive complaints we gamers so love) go get it now, it's well worth (re-)discovering (and pick up the Thief series by the way if you hadn't already, all three are great and contain some of the best and most immersive level design I've seen (and I even heard a fourth one is in the make, but it's developed by completely different people and the logo is silly, so it looks like a dodgy affair best approached with caution)).
In the category of newer games, I would heartily recommend Quake 4 (which is immersive, has beautiful graphics and a cinematic sense of the dramatic that few shooters seem to get right). The first Aliens vs. Predator is also well worth getting (if you ever wondered what it'll be like to play against the Zerg in a shooter, this is it, they've recreated the Aliens perfectly).
