Is anyone still left who worked on Sons of War? That was a half-decent attempt at creating its own SC2. It killed off too many characters too quickly, but had some really good new characters involved.
Basically, any SC2 plot we came up with would have to involve new characters.

I don't remember the details, but it was something like this --
Zerg: Phobos and Deimos, two hybrids, ally temporarily with Kerrigan to do...stuff. They betray Kerrigan and she dies.
Terran: Some new characters, glorified thugs, more or less, take control of the sector with the support of regional leaders. One of these regional leaders is Raynor, who, in the attempt to hide his identity, refers to himself as Clotworthy. Mengsk dies some time during these missions.
Protoss: There's a bunch of leadership squabbles, particularly on the part of the young upstart Tormidal. Zeratul believes in her, but she's quick to get angry and to act. Her actions indirectly cause Artanis to die, but ultimately the remaining Protoss band together and make headway into destroying the hybrids.
One of the plot points which I attempted to add to the end of the Protoss missions was the idea that the hybrids weren't going to kill everyone. They wanted to "improve" the universe, and as the ultimate species, they deserved everybody else's submission. They had the power not only to destroy, but to make plants grow and animals thrive. In a way, they're really powerful hippies.
However, we never really settled entirely on the ending. There was some talk of killing off Tormidal, because the guys hated her for letting Artanis die. I objected because we were already killing off main characters too willy-nilly, but I'm not sure if that disagreement was every truly settled before we gave up on the project.

Looks interesting for the plot.

I particularly liked the Terran missions. We had some guys form the spine of the plot before I got there (I wrote a bunch of mission dialogues/briefings) and they had some great ideas.

Oh hey, I remember seeing that campaign before, Nissa. Wish more development went into it.
Aaand sold.
Be it through hallowed grounds or lands of sorrow
The Forger's wake is bereft and fallow
Is the residuum worth the cost of destruction and maiming;
Or is the shaping a culling and exercise in taming?
The road's goal is the Origin of Being
But be wary through what thickets it winds.
