I don't see where you're getting at with this. The Protoss are not considered a failed experiment now what with the Xel'naga cycle stuff. They're considered an important one half of the equation to new Xel'Naga.
We don't know when Amon got the idea to stop the cycle, but if he was thinking about it ever since the meddling with Protoss affairs, I can easily see them retconning in the revelation that it was Amon that caused the Protoss to be selfish somehow when the Xel'Naga made first contact, leading the Protoss to fight off the Xel'Naga and then resulting in the Aeon of Strife. I wouldn't be surprised that this is actually what they come up with since it's very much in keeping with their trends of late.

Ew, that would be awful. Granted, I've always imagined that at least part of the Xel'naga approved of the Protoss. After all, Tassadar's words in SC1 were something like "continue the experiments" set in place by the Xel'naga. Of course, that was probably not so much the Xel'Naga wanting to put a cycle of some sort in place, but rather them being somewhat indifferent about their creations, more like "Eh, I wonder what happens when you mix these two things together?"
Of course, that's all speculation. We know nothing of any worth about the Xel'Naga from the real, original sources.

I've been wondering. Will Amon try to come off as the good guy, believing his cause is just? Maybe he sees the Xel'Naga's continual tampering with nature as being unwholesome, and he wants to put a stop to it. If the actions of the Zerg and Protoss are any indiciation of what their previous incarnations were like, then the Xel'Naga probably did more to seed destruction than biodiversity, regardless of their position on the sanctity of life.

If they do that, I'll be even more disappointed than I otherwise would. Just read a book with a very similar storyline*. Like I said before though, Blizzard needs to move away from focusing on the motivations of a single person and make more than that. Besides, Amon destroying his entire race for something so stupid is fraught with problems from the get go.
*Won't say which one though for spoilers (it isn't a book I've mentioned on this forum.)
