Quite true, the original Zerg species were parasitic larva that burrowed into the host and then genetically altered them in order to suit their needs. However, the Overmind was not part of this original process...infact, it didn't even exist up until the Xel'Naga created it. They did this to render the Zerg a communal whole, and with the Overmind under their control...so to were the Zerg.
I am more than sure that they, originally, had the ability to keep the Zerg in check...and fully intended on doing so. Most likely, they influenced the thoughts and desires of the Overmind subliminally through the psionic link they had with it...like a conscience. When the Fallen One forced that new urge within them...they lost control.
As for Kerrigan, I'll paint a picture for you...and tell me if it makes any sense aye? Imagine you've been captured by the Zerg, a species you know only to be vicious creatures that either tear their prey apart...or infest them, which turns them into horrifically mutated mockeries of the Terran race who have no will of their own and can barely even move due to the grotesque tumors and tendrils bursting forth from their flesh.
Now, you've been captured...and yet you're still alive, sealed away within a cocoon that's engorged with a mutagenic substance. Not only is this substance filling the pod, but who knows what else is going on in there...perhaps tendrils burrowing into the flesh to directly pump the various mutagenic substances into the blood stream, the sack constricting tightly about the flesh to prevent flailing and potential self injury, and not to mention the horrific pain caused by rapid evolution...the shifting of bones, rapid growth of new bone, muscle tissue, claws, those tendril like hair things.
Lets just say that this process was, most likely, the most painful experience in the world...and quite possibly psychologically horrific seeing as how she was slowly being introduced into the psionic link all Zerg hold, and trapped within a tight little sack. Can you even imagine what that must have been like? Of course she's going to mentally scream for help, she hasn't the faintest idea as to what's happening...she's in pain and thinks that she may be heading towards a fate worse than death, to become a mindless grotesque suicide soldier for the Swarm.
Now, speed ahead to her rebirth...she's finally released from her cocoon with a sleek and deadly form that's still quite attractive, most likely feeling physically stronger and more healthy than she ever has her entire life, and undoubtedly with a far stronger control over her psionic abilities...save for when it comes to Jim. Not only that, but she finally realizes that the Swarm aren't mindless, vicious, creatures...they have intelligent individuals amongst them...the main core actually considering her akin to a daughter. Not only is this realization from an outside perspective...but she actually feels what they feel, she knows that what they say is truth...she knows that the Overmind is pleased with her and cares for her...because she feels the same emotions through that psionic link.
So yes, I can fully understand how she was screaming for help only to suddenly turn around and tell them to fuck off...it makes perfect sense to me under the circumstances.

Indeed, I truly believe that the artifact didn't do what we were lead to believe...that this was all, infact, part of her plan. Kerrigan isn't a typical villain, she's exceedingly intelligent and getting more so ever year of her existence...
Had that artifact been a threat to her existence...she wouldn't have been there when they landed upon Char...she would have had a trap waiting for them, and completely caught them off guard.

"Queen of Blades", and every Starcraft novel, is considered cannon by Metzen's own words...and I liked it! Though, Kerrigan's love for Jim is expressed in the newer novels as well, just more subtly through the deeming of him as a threat due to his ability to make her regret.

Not to mention Metzen's statement that they are cannon and released to delve into the lore where the games could not. He specifically stated that the novels were a way of going in depth with the lore and expressing things that they just could not fit into the game.
So, technically speaking, in accordance to him the novels are actually more cannon than the first game.
