Regarding Fear the Reaper (Spoilers)
Can we assume that these reapers were granted their Pardon? Since they were all had different lives after the incident with Nero. That would mean that the current lore (no reapers have lived past their service time) is retconned lol, but that's alright it's not like it's official yet.
Also, in the beginning I'm not sure quite what happened, was Nero doing lucrative stuff under the Dominion's nose? If so, how do they keep reapers in check? Instead of neural resocialization (since it apparently isn't effective or doesn't work well) it's through incentives?
Last but not least I was just ever so slightly disappointed with Nero vsing the Dark Templar. He screams "I'll show you... what a Reaper can do!" then gets diced into 5 pieces. But still, pretty epic. You'd think him being a pretty good Reaper (or maybe just a psychopath) he wouldn't get taken down so easily, like fly onto the roof or something but eh, guess you plain shouldn't mess with the Protoss in 1v1 battles unless you're a badass normal like Jim Raynor.

No, I think they ran away. From what Pfaff was saying, it seemed like he was doing an illegal job in the Kel-Morian Combine.

Carrot and stick. The incentive of being freed after two years (or however long it is) can be pretty powerful.

How powerful are those explosive charges? In the preview on Tokyopop it seemed like one charge was enough to completely level a large structure. But apparently a Dark Templar also survived one?

lol, that happens to me occasionally. Although I usually figure out something is wrong due to the story pace not adding up.

He blew up a prison. He didn't necessarily use a D-8 charge. Also, he put it in the right place in a nuclear reactor.

I'm not sure we're talking about the same thing. Or then there's more to the events in the preview then I realized. I'm talking about the assault on the base we see in the opening of fear the reaper, where the reapers are supposed to steal something from the base. Instead Nero throws a bomb in there that levels the entire place. I'm assuming it's a D-8 charge because it was used by a reaper and looked the part. There's no indication of any nuclear reactor, or that the place was a prison, at least not in the preview.
So I'm guessing the prison thing was during another battle? Also, nuclear reactors don't explode. Though it could be assumed that futuristic fusion reactors would do so.

Looking at it again, that is really odd. I didn't think it exploded the whole facility but on second glance... it looked like it did. Weird.
